Lincoln out thought in-form Huddersfield to extend their unbeaten run to 10 matches.
The Imps struggled to create chances in the opening 45 minutes but never looked back after switching to a 4-4-2 system.
Imps manager Keith Alexander said afterwards: "We changed things round and it worked a treat for us. It's a 90-minute game and we have to keep doing the things we believe. Our game is based on hard work but we also have some quality in the team." Huddersfield started out on top with veteran striker Andy Booth heading them in front in the 5th minute. Andy Holdsworth had the chance to put town further in front in the 27th minute but lobbed his shot over the bar from 30 yards, with Lincoln keeper Alan Marriott stranded.
Lincoln's Richard Butcher sent a 20-yard shot straight at Town keeper Ian Gray and then Gray blocked a header from Marcus Richardson.
The game was held up for nearly two minutes early in the second half when crowd trouble in the stands threatened to spill over onto the pitch.
The delay appeared to affect Huddersfield more than the home team and soon after play restarted Francis Green had the ball in the net for Lincoln only for his effort to be ruled out for a foul.
Town were caught out by sloppy defending when they failed to clear a long throw leaving Gary Fletcher to fire home levelling things in the 61 minutes. Four minutes later Lincoln were in front when Gray's poor clearance only found Butcher whose pass put Richardson in the clear to easily score.
Marriott was Lincoln's hero in the 72nd minute when he flung himself to his right to push out a penalty from Tony Carss.
Marriott then saved at point blank range from Booth. Two minutes into stoppage time Simon Yeo broke away to score Lincoln's third goal.
Afterwards Huddersfield manager Peter Jackson said: "I thought at half-time we were cruising. Lincoln never really threatened us. Then we gave away two really bad goals and after that we were chasing the game."
